Just delete them & remove to recycle bin (if in Windows).
I don't know how this will work out under the upcoming all-in-the-cloud
system but at least it shouldn't? might not? bother you in your own iTunes
list.

I've done some recent pruning of unwanted apps that I hope don't come back.
Aside from the ones I just don't want anymore, I really don't need past
versions of special sporting event apps that have new apps out each year.

be junk or worse, offensive, and that is they remain in your apps list in
iTunes forever.
