You should be able to do that with Handbrake, but will take some effort. You will need to tell Handbrake which tracks to use for each episode. Sometimes you can Google and find others that have figured that out. Another way is to play each episode via a DVD player (software or hardware). It should show you the track that is playing and then you know where to start.

I use handbrake to get my DVDs on iTunes so I can watch on my Apple TV. I have a several seasons of M*A*S*H on DVD which I'd like to watch on Apple TV. I could copy the disc using a DL Blank DVD but that is not what I want. Is there any way you folks know of that will let me convert all the shows on a DVD to iTunes. Right now all Handbrake does is convert the first show not all five of them. It would be nice to have them available on my iPad. too.
