Start the iBooks app.
If you're not in the Library screen (because you had last closed iBooks
while in the middle of a book), then tap the screen near the top so that
the word Library appears and then tap the word Library.
Then tap the word "Collections" and if you don't already have any
collections defined, tap the + New Collection and you'll be able to name
a new collection. You can add as many collections as you want and can
rearrange their order by tapping the word EDIT at the top of the list of
Collections and then tapping and dragging the three horizontal lines at
the right of each collection's name.
Once you got the collections you want, then click DONE. You should
notice that there are three bold entries in the list of collections:
Books, Purchased Books, PDFs. Any books you transfer on your own go
into the Books category automatically, any which you purchase through
iTunes go into the Purchased Books category and any PDFs which you
transfer go into the PDF collection automatically.
To move any/all of those books and PDFs into your own collection, you
open the collection you want to move the books *from* and then tap the
word EDIT in the upper right of the screen and you'll notice a small
circle next to each title -- if you have more than one book going to the
same collection, you can tap them all so they'll all move at once. Then
once you've selected the ones you want to move to a different collection
(you can only move to a single collection at a time) tap the word MOVE
at the top left of the screen and you'll see the list of your
collections. Simply tap the collection you want to move them to and
they'll disappear from where they were and they'll appear in the
collection you selected.
Repeat that process until all your books are in the categories you want.
If you accidentally put some books in the wrong collection, repeat the
process to move them into the proper collections.
