Not on the ipad that I'm aware, but if they are on your hard drive, you can rename them as any other file and then drag and drop in itunes same as usual.
It really depends on which app you're using to read the PDF file. GoodReader, for example, offers the ability to rename and any file that is in its directory structure and also to move it around.
In some ways, iOS is a throwback to CP/M and DOS where you had to first open the application and then ask the application to open the appropriate document as opposed to the OS X/Windows attempt to associate a file type with a favored application.
