Maybe also any recently installed apps that mau have issues?,

I do all mine outside of iTunes, all fine. I think the OP has a local issue. Can't blame the hardware or software if no one or few have the same issue
Perhaps try shutting the phone down. Then start it. That process tidies up caches and stuff. I used to recommend the hard restart but that apparently isn't the magic fix it was thought to be.

I update all my apps on my 128gb iPhone 6s through iTunes. I have no slowdown with that or anything really. It hums right along on iOS 9.2. Maybe updating your apps that way would help. I guess its habit I've been doing it that way for many years lol since there were apps!

I, too, have had the same issue with both my iPhone 6S and my iPad Air 2. I have noticed that since iOS 9 came out, updating apps can cause all sorts of problems. At first, all of my apps would not update. After the latest update of iOS that latest update went away. But when I first activate my phone in the morning, for example, iOS wants to start automatically updating the apps. I have a 128 GB iPhone and iPad and I have a couple of hundred of apps loaded (iPad has more). So when your iPad tries to update 10-15 apps at once it generally bogs down your system.You could try turning wifi on and off (if your iPad is wifi) and it might stop all the updates or just wait a bit.One would think the top of the line hardware would be better but I think with the updated processors now on the devices, app developers have taken full advantage and there is a lack of system memory.Just my thoughts.
