I noticed that it's always the most recent notes that would disappear from my devices. A workaround I figured out is that when I noticed it happen on the device I was using, I would go to the other device, turn off wifi, then open up each note that disappeared on the other device and change it, e.g. by adding or deleting a space after the title. Then, turn wifi back on and let the changed notes synch (to Yahoo in my case), then open Notes on the other device and the changed notes would resynch back to that device.
This was too much trouble, though. You can use a web browser to go to the site to where your notes are synched and find a directory called Notes to retrieve any notes that disappeared from your device. The directory won't appear in the Mail version of that acct.
Someone previously drew my attention to a thread that pointed out that it is indeed Yahoo that mostly causes this problem during synching. However, a few people mentioned that it happened with their gmail accts. No one had seemed to experience the problem using iCloud to synch, so I've changed to doing that for new notes. I haven't been doing it long enough to know for sure if the problem has been solved, but I'm hopeful. Notes is something I use a lot.

My husband had a problem with Notes disappearing, so he called AppleCare. Apparently it he had notes attached to Yahoo. Get them out of Yahoo and put them in the cloud. Gmail is fine, also. Not Yahoo.
