It would be handy to have an extension to iOS's limited file system that already exists, the Camera Roll. Documents that are user created such as word processor docs, spreadsheets, images, videos, etc could have a Camera Roll like file access. Bit handier than having to drag up iTunes, or emailing to import to an iOS device.
Third Party App Store? Too many apps already, no need, plus what Alice says, Apple needs to vet apps.

A real file system? It wouldn't be an Apple iPhone if it had that.
Third party app stores for the iPhone? More chance of getting malware, which Apple is trying to avoid.
