I use GoodReader for PDFs. You can put them in folders.
App isn't free, but does a lot of things, handles lots of file-types, and is
worth the price.

I really like the Kindle app on the iPad mini. It seems to handle PDF's
better than iBook. Only thing I don't like is how it won't let me put books
in the order of my choosing. In iBook, I can move books around on the
shelves. Not able to in the Kindle app.
