The gmail app on my iPad 3 shows all my labels without any problems. I have not tried to create the filters on the iPad, but the ones I have created on the computer worked well.
The native mail app on the other hand does not play well with labels. While the emails were not actually missing, it did not update the number of unread in each label so in order to see if I had unread emails I would have to open each label. Very annoying.
I use the same setup you do. How do you know emails are missing? I subscribe to several yahoo groups. I have a separate email address for them, though.
