If you have epub and pdf files on your computer and you imported them to iTunes by way of file sharing or iTunes sync options, you don't need to back them up in iTunes or another program. iTunes does not backup stuff that syncs/imports with iTunes. For example, if you had to restore the iOS device, the restore function uses the backup, which is the latest iOS version, and all the small bits of data such as messages, settings, etc. Then it will run a sync that brings in your content. So, for your non Apple purchased items, use a external hard drive to back them up. I also have my pdf files in Good reader, they are on my rMBP as I imported them to Goodreader, and I have them on another backup drive too

Check out a program called Disk Aid for the Mac. I use it to back up data from apps on my iPhone and iPad all the time.

Do you guys know of an app that would let me see the contents of my ipad and let me drag and drop between MacBook and iPad?I use Marvin app as a reader and would like to backup my files .ePub to my Mac. Also have .pdf files in IBooks that I would like to back up. I did backup my ipad using ITunes to the Mac, but....I have no idea where it went and I don't think it did the Marvin or Kindle apps.
