Before I jailbroke the ATV2, I would use the Air Video app from my iPhone and iPad to convert my movies and videos. They could be queued and converted very easily on the PC or Mac right from the iOS device.
I am also a huge fan of the Plex app for ios. With the Plex app, you could play any format on the desktop and play it on the Apple TV via Airplay. Airplay is awesome because it allows the iOS device to be used for other things while steaming the content from your desktop to the Apple TV.
You could use the desktop version of Plex and send it to Airplay if you have the Mavericks Mac OS too.
