I had a similar issue with my iPad 3 which even had me go to the Genuis Bar. They only helped a little. The solution for me was to Restore as a new device and then once it 'cleared' up the clog in my iPad to THEN restore from a back up.
When I upgraded to iOS 7.0.3 my iPad bricked. I had to restore from a back up. The problem I was having is that most of my severl hundred apps were not getting installed on the iPad. When connected to iTunes I could see the apps in the "app" tab and in their proper folders. The message in iTunes said "Will Install" next to them. However whether I rebooted my MacBook Pro, relaunched iTunes, Did A rest on my iPad, re synced or even re-restored from a back up I could not get past the "will install" stage.
The Apple Genius said to restore as a new device. Once I did that and set up my iPad I then restored from a back-up and it reinstalled all of my apps. It also copied the few apps I downloaded since the previous back-up to iTunes.
Try that and see if it works for you.
There appears to be a glitch with the new iTunes is my guess. The problem crosses devices (iPad and iPhone).
