Sounds like an Amazon "problem". If the same account is used on both devices, Amazon considers it the same copy of the book. For me, that's a good thing, not a problem. It means no matter what device I have to hand - Kindle, iPod, iPhone, iPad - it's the same book, with all my notes and highlights and bookmarks.
Now and then, it would be nice to share a book with someone. For that, Amazon sometimes allows lending:

Not a perfect solution, but perfection is always an illusion.
To use a different account on one iPad, just change the logged-into account in the Kindle app:
