I do not sync my devices wirelessly. Can I pick and choose which apps I want on a device if I decide to do it wirelessly? I don't want everything I have in iTunes to go on every device.

Yes, all your apps on your iPad can be downloaded at no charge to your iPad Mini. I have all my apps from my iPad 2 on my Mini.
