It won't stop reading PDFs or epubs

I understood it to mean that iBooks2 will *also* read a proprietary epub
format for the interactive textbooks. I didn't see anywhere that it
will stop reading standard ePub books?

But even if it does stop reading standard ePub books, there are other
apps which are free, such as BAMReader or BlueFireReader (that might
cost something) or Nook, which read ePub format, so unless Apple plans
to ban those apps forever from the iPad, an author can simply release a
standard ePub format and for iPad users list the free apps which will
allow the ePub to be read without resorting to iBooks2.
