This sometimes happens to me when I have a third party keyboard installed, such as SwiftKey or Swype. Usually if I switch to the regular Apple keyboard, it drops back where it belongs. If it happens while in Messages, I just close the app and reopen.
I've also used Pete's suggestion, too.
