BJ has clearly thought this problem ... perhaps "protocol" or "approach" would be better ... through, as have I, and some of the other vocal members.
I make the following suggestion for the benefit of people who are just trying to figue out how they want to do this.
In late 2008, when I realized that I *would* be getting an iPhone, and I wanted it to accurately reflect most of the mail folders on my Mac, I moved from POP to IMAP (and around the same time, from Eudora to Apple Mail).
Note: this was done specifically to make the two (iPhone and Mac) "virtually" identical. There was nothing I wanted on the iPhone that I didn't also want on the Mac.
The exception(s) were some infrequently-used, and some financial-related folders that I wanted *only* on my Mac -- and they are now located in the section of Apple Mail labelled "On My Mac".....
