That sounds like something I've said.

I use iCloud as my primary email server.

Before I set up filters on iCloud, I had filters set up withing Apple Mail on my Mac.

If my Mac was shut down, any mail that came in during that interval was not sorted, and if I read it on my iPhone or iPad, it was all in the same communal inbox until I used the iDevice to move it somewhere else.

If my Mac was turned ON, however, Apple Mail on my Mac would download the inbox, filter that mail stream, and place the messages in the appropriate locations. And the auto-sync proces would reflect those placements back to the server side.

THEN when I read my mail on my iPad, the messages would be in their appropriate sub-folders.

But that sorting would only happen if the Mac was turned on and online.

Now, I have filters set up in iCloud (which IS my mail server), and the sorting to sub-folders happens automatically, on the server side, as the messages come in, and I find them in their appropriate boxes whether I look with my iPhone, my iPad, a random browser pointed at iCloud.com, or my Mac. And they get sorted whether the Mac is turned on or not, online or not.

Obviously, one factor that is necessary for this to work is for the mail server -- where mail to you is sent -- have the filters set up on it. Having them on a secondary computer appears not to work (i.e., iCloud does not filter Gmail).
