Yes. Wireless or iTunes, either.
If you do using iTunes, iTunes knows each iDevice you have is different and you can even give them special names. Anyway, since it knows they are different you can pick and choose different apps you have bought to be on different machines.

Using wireless, go to the App store and it will show you the apps you have purchased and if they are on that device or not.
You can also pick different podcasts and such.

The only thing I know to be a problem is an audiobook bought through iTunes. If I read correctly it can only be on one device. However if you buy the same book through Amazon/Audible you can use the Audible App and load on all your iDevices and any Kindles. I didn't know that until I bought an audiobook in iTunes instead of Amazon/Audible because I had an iTunes gift card. Went to add the audiobook to a second iDevice and it wanted to charge me again for the book. Made me very angry as it was a series of books and I wanted it on all my devices. Had to back to Amazon/Audible and repurchase so I could play everywhere.
I could be wrong about this or it may change.
