It will change the pixel resolution only if you tell it to.
If you take a RAW or otherwise minimally compressed image and tell it to make a heavily compressed JOG from it, then the resolution may look terrible.
However, if you are in the compression window, it shows a small "live" preview (before and after) of a part of your image, so you will have a good sense of the final appearance.
