I have a completely different setup (Apple Mail on a Mac, iCloud as my primary mail server), but....
On my Mac, in Mail, I have a group of folders labelled "iCloud", which are where a lot of stuff that passes through my Inbox gets automatically filtered to, and also a group of folders labelled "On My Mac", into which I sort some messages manually.
Even though I use IMAP, the latter group does NOT appear on iCloud, or on my iPad or iPhone, whereas the former group does.
