All of my many folders came over fine in the upgrade and YouTube has stayed in the folder with other entertainment apps much like your own. I've used it a couple of times with no problems. All of my apps and folders look exactly as they did in iOS 10. I wonder if there could have been some sort of corruption with your upgrade. It might be well worth a call to Apple Support or a trip to an Apple Store?
