The data storage on the iPad isn't designed for that sort of app. A
computer, which stores its data in a manner that any program can access
any data file, could do that, but the iPad is quite different.

The data on the iPad is only available to the app to which it is
assigned. So if you have ebooks in iBook and in Kindle and in
CloudReader and in GoodReader, those files are only "visible" to those
apps. Some apps let you "send" data to another app, but the data stays
in the original app as well as the one you send it to, so you end up
with two copies of the same file, one available to the original app and
one available to the receiving app.

So until Apple sees fit to give the iPad a common data storage area
where all files are visible to all apps that can read that format of
data, you're stuck not being able to organize things as you wish.
