One way is to simply go to this app in iTunes and select the PDFs and save them to your hard drive.

I didn't lose mine when I updated. In fact, I didn't even lose a shopping list I had made in the "Paperless" app. All I did was the backup first, and then update. And part of the update was also a backup. <winking.gif> I also downloaded my PDF files directly to the iPad, by the way.
