Unless I am not understanding you, you are stuck. There is no way to do what you want simply because if you have 500 apps, you will still need to search. This is the problem with so many apps in many folders.
Forgive me but 500 apps is too many. It leads to problems like not being able to find them. But it is your iPad and if you need so much, that's fine.
iOS does not highlight the file on your Springboard; when you do a Spotlight Search, iOS immediately launches the app. Not sure there is a solution.
