If you do updates ON the iDevice, a smaller (incremental, or "delta") file is downloaded and applied, even for major updates, than if you connect to iTunes on your computer, download the update there, and apply it to your device.
That *MAY* be the source of the difference.
On the other hand, if the upgrade glitches, and you have to wipe clean and restore as new, then of course settings will be reset to default.
All that being said, in general my minor AND major (to 7 anyway, I don't remember about the transition from 5 to 6) updates have NOT reset my individual preferences.
