Check "Sync Apps", "automatically sync new apps" and all apps in between. That should put all the apps on both your computer and iPad.

Also, while the iPad is connected to the computer, right-click on the iPad on the left, and one of your choices will be "Transfer Purchases".

This will copy any Apps on the iPad that are not on the computer, *to* the computer.
