Normally, whenever you sync with the computer, iTunes backs up the iDevice. You are also able to back it up separately, without syncing.
Also, normally, each new backup overwrites the previous backup. (You can, manually, find the existing backup and rename it before making a new backup.)
So: after deleting Apps from the iPad, your next sync or backup will produce a new backup without the deleted Apps in it.
Also, when you delete Apps from the iPad, you should also, when the iPad is connected to the computer, go into sync settings and uncheck those Apps from being re-synced.
