I have 2 independent drives in an external Thunderbolt drive box.
Each has a partition for clone backups (made using SuperDuper!, alternating weekly) and a partition for Time Machine backups (made alternating hourly by selecting both drives in the Time Machine setup).
There is a 3rd partition on each in which aI keep my older photos and a current OS installer, and the movies and TV shows I've put into iTunes — the partition on one drive backs up the corresponding partition on the other.
