Did you turn off the iTunes&AppStore Updates option on your iPad and
iPhone? That's the only thing I can think of to explain why your apps
won't update on your iPad without you going through the AppStore.
As to why your iPad won't sync your updated apps with your computer, do
you have the option to update wirelessly turned on in iTunes for your
iPad and iPhone?
I think that I noticed with one update of iTunes sometime within the
past year that the setting to update wirelessly got turned off in the
installation of the new version of iTunes, so make sure it's set properly.
Other than that, try the reset of both devices (hold the Home button and
the power button down until the Apple logo appears) and see if that
changes things.
