I am not sure what you mean by "a jailbreak is software that gets installed that iTunes happily will overwrite..." Unless I am not understanding what you mean, nothing is overwritten. There is really no difference between a jailbroken iPad and the stock unit, except for the features you gain with a JB.

Also, when you JB, you need to understand that there are many different tools for Jailbreaking. RedSn0w, Greenpois0n, and the like. Your firmware version will determine the specific reversion of the JB software you use as well.

Also, there are things you must do like saving your SHSH Blobs and resetting your root password and user name. Currently, the user name for (probably) most people reading my words is "Root" and their password is "Alpine."

There are many ways to JB not just Jailbreakme dot com.
