It's probably a feature, documented on page 46 or 87 or buried in release notes to the penultimate iTunes upgrade :0)

Could you give an example of a specific book and how you got it and how you stored it?

Most of my audiobooks have come from Audible or the local library, thru Overdrive.

Oh, I should add that ATV is not playing audiobooks from my iPads or iPhone either. They are in the Music app in the Audiobooks part.
