I ran into that problem recently when I was recording in portrait mode and then switched to landscape. The iPhone camera didn't have a problem with the switch, but playback on a computer didn't go well. I had to use QuickTime Pro ($29.99) to rotate the video.

I learned a few lessons from that.
1. Stop recording when switching your camera from portrait to landscape modes.
2. Youtube and Facebook like landscape videos. Unless you want black bars on the sides of your video, don't use portrait.
