I created a different apple ID to use just for the Cloud backup. I do not think it affected my main Apple ID. (I did this with my husband's Mini, he backs up to the Cloud but still the apps I DL will also go to his. I have found in comparing the two types of backups, that the iCloud restore really does restore the entire backup, including apps, folders I had made, etc. Today, when I got a new phone because of a faulty battery, I restored my Phone from this morning's computer backup and then had to sync the apps which did not get back on my phone as they would have if I had used the Cloud. But, different Apple IDs means access to different music/apps/books. If I really had to use iCloud backup, I'd probably pay for the additional storage. But I don't, so I use iTunes backup.
