Do you have *anything* on the iPad other than those books?

Do you have purchases that you have not transferred to iTunes?

When you go to sync, you need to check the sync settings in *every* tab
(music, books, info, etc) if you haven't already done so. A sync kinda
starts from scratch -- if it's not checked to be synced & it's on your
device, it'll be taken off the device. If you have content on the device
that hasn't been transferred to the computer it'll just...be gone.

You have to be sure the stuff is on your computer *AND* checked to be synced
so it will stay on your device.

I don't use or know Mac but I'm pretty sure iTunes works pretty much the
same on this as in Windows.

I thought I'd sync books I bought via the iPad to my computer. When I
navigated to "sync books" in iTunes and checked "sync books" I got this
warning, "All existing songs, movies and TV shows on the iPad will be
removed." Hunh?

Naturally, I decided to forget it. But why would syncing books have
anything to do with songs, movies or TV shows?

I have an iPad 2 with the latest iOS software, ditto for iTunes running on a
MacMini with Snow Leopard.
