You can save also pdf in the app Files. There you can choose the folder Documents in the cloud. I als use Goodreader to read pdf files. But i don't know where Goodreader save the file.

Goodreader works well for saving PDF's. I use it to save work PDF's. I use iBook for personal PDF's.
