Try closing down apps before stowing your iPad and see if that helps it to stay cooler during commutes. When I play RealRacing 2 or Zombie Gunship, my iPad 3 tends to heat up along the left edge. If I don't close those apps when I'm finished playing, it takes much longer for my iPad to cool off.

It is warm and you shouldn't leave it on when it's in a bag. My iPad1
would get warm when I would inadvertently leave it turned on inside a
bag. Not as warm as my iPad4 gets.

When it's outside the bag normal air flow keeps it much cooler, but when
it's in a bag and no air flow it's going to get hot.
